小分子化合物是指分子量小于1000道尔顿(尤其小于400道尔顿)的具有生物功能分子，此类化合物可直接透过细胞膜进入细胞而发挥相应的功能，因此小分子化合物没有种属的区别。小分子化合物作用靶点众多，已广泛应用于干细胞，类器官，免疫学，神经生物学，表观遗传学，细胞凋亡，离子通道，肿瘤学和信号转导等的研究。
